Does it affect the bike if there is air in the line between the 1st and 2nd pumps? I've got a inline filter between the two and cant get the air in the filter out. While writing this i just thought i could but the filter in the line from the last pump to the carb but the question still stands.

Oh yeah, my mistake. i was thinking that as it has a vacuum hose that its a pump, obviously thats not the case, the vacuum opens the diaphragm to let the fuel through.
Still, do i need to get rid of the air in the line before 'the' pump? Would the air in the line cause the pump to work inefficiently?
I will be moving the fuel filter later so may answer my own question.

The first step is always to make sure the problem is either fuel or spark and then evolve from then on.
The easiest/cheapest way to solve this would be for you to get in touch with a kind soul who's got a TRX near you and spend a day changing bits from one bike to the other untill the problem is solved.
Where abouts are you?

For what you want either through a Yamaha dealer or Kedo:
http://www.kedo.de/
Kedo are great to deal with, a little barrier with their English site translations but if you speak to them direct it`s no problem.
