This is actually very similar to a post by Kayla in 2008, but probably makes sense to start a new one.
My TRX develops a slight misfire after it gets wet (which can sometimes get to the point when the bike will stop and needs to rest before being restarted - not very often that bad though). It IS more often when the bike's been cleaned, but as I do a 50 mile (100 mile round trip) commute on mine every day, 50 miles of rain will do it too. I've had all the fuel and vacuum pipes changed, as they were getting old, and it has new plug caps on. It does feel more like it's to do with the fuel, as the bike will do it for several days or even weeks afterwards. It also did it one day when the bike was covered in snow in the work car park. I'm going to try the tape on the leads with self amalgamating tape as was requested (in case it's electrical), but if there is water in the float bowls, how do you stop it getting in there? I've tried it on a tank of 'performance' fuel and it's marginally better, I guess because of the additives.

A bit of metho in the tank sits under the fuel and 'absorbs' the water

also have a good at the rubber rigs between air filter and carb, these get small cracks in them and water (and dirt) can seep into the carby bowl

doesn't sound like water in the fuel to me, it wouldnt re-start after time if the water was there, it would be the same.
If a cup of metho in the tank hasn't fixed it, go the electrical route.
Sounds spark related, check your tell-tale drain is not blocked -its the little hole in the head, gear selecter side.
Check the wiring around your ignition and starter / kill switch too, give it all a spray of something

Generally speaking, fuel problems should be pretty consistent until sorted.

Sounds more like wet electricals that are then holding some moisture somewhere causing the residual problems.
Check everything for cracked or degraged insulation that might hold moisture and be problematic.
As mentioned also, check the switchblocks and give them a good spray regardless.
A can of aerosol water dispersant may be your best friend for a bit.

This might sound silly so please excuse, but I have heard of carb hoses inadvertently being hooked up to the tank filler overflow causing water to get into the carbs, especially after a wash.
