I've been having trouble lately changing gears on my trx. The problem has been the bike going into neutral when changing up, as well as the bike jumping out of gear occasionally as well. I'm guessing the problem is with the gearbox linkage. I'm wondering if anyone has any advice on how to fix the problem, as I couldnt find anything in the manual on this topic.

there is a dot on the output shaft that should line us with a corresponding dot on the linkage. Then adjust the lever height to suit using the threaded bar.

Would do no harm to remove the pivot at the gearchange, clean up and lube with coppaslip - especially if used in Winter.
Also check the clutch adjustment - do the gears change ok with the engine stopped? If so, could be clutch related

Not so much experience with sportbikes, but, when dirt bikes do that, it's generally a worn/bent selector fork problem..

You've got the right direction Gordo,..hesitant to suggest..but I'd be inclined your way.
I cringe when I see a motor bike rider crunch down the gear lever at lights ..

The only OUT might be lever adjustment or maybe steel capped boots are in play..
