From your description I guessing coil bagmaker, I had a similar issue a few years ago, did my head in! I ended up taking it to SJay motorcycles in Tullamarine, $360 later, yep, faulty coil.
It's only the second time I've taken any of my bikes to a shop, & I was happy to pay the money this time!
You're still welcome to pop round & try the coil swap of course.

Thanks Mick your a gem.
Did you test the coils yourself before sending?
I have run a resistance check on both coils and although not to factory spec, they are within a bee's of it.
The pickup coil (igniter trigger) is right on spec, resistance wise.
Of course this was checked cold, there could be a temperature breakdown issue but hey, theyre just coils, right? how hard can it be?
I have decided to send the CDI igniter box to Small Coil Services here in Victoria for a checkup, looks like I wont be going to the THOR rally next weekend

I didn't test them, no, but a simple resistance test may not show up anything, especially if it's breaking down under load...

your right about them not showing up on a resistance test,I am told the same.
I couldnt see a coil coming good at 3500 rpm if it were faulty so I will test the CDI first.
Then coil swap time.
Then pickup coil.
then insurance, fuel leak and sparkplug test at the same time.

I had aproblem like this and it turned ot to be a pick up coil breaking down when hot,
You could try putting a spare spark plug on the leads when it is running bad and see what kind of spark you are getting, if spark seems weak or is not producing a spark you would have found it is an ignition problem
I guess you should also try to measure all the resitances of your ignition coils and pick up coils when hot and running badly to eliminate the problem.
intermittant problems are a mjor pain in the arse - good luck with it

so sent the CDI igniter box to the experts (Small coil services in Geelong, Victoria Australia), thanks, works as its supposed to, $135 please.
Replace one coil, seems slightly better, still not quite right
replace other coil, seems even better, still not quite right.
Could be the cold weather too, not positive.
I guess I will try replacing the pickup coil next, then the plug caps

if anyone has replaced their pickup coil, could they advise where to get one?
Are they available as just the coil for re-soldering or do I have to get the entire generator section as well.
Surely there is an aftermarket equivelent?

when I had problem with the pick up coil, I had to rplace the lot, couldn't get pick up coil on it's own

i had exact same problem, ran simple vacuum test and it came out 75%. i had done clearances myself but intake had a leak that was not visible to the naked eye. all fixed now and runs smooth. with all the removing you done with clearances i would hope you replaced the head gaskets as they dont re seal very well and can cause the exact same if not worse symptoms.
